The problem seems to be at the web layer because these queries are returning acceptable results:
http://api.gbif.org/dataset/search?q=stra%C3%9Fe
http://api.gbif.org/dataset/search?q=mus%C3%A9um

Tomcat configuration has been changed on staging and jawa servers. The attribute "URIEncoding" was added to the connector.
